The comedian making the video says they all offer custom wedding cakes "It's what they DO!" but I don't see evidence of that. Not saying it's not true, but: would you go into a Jewish deli and demand head cheese then make this same complaint? The guy asks for a picture on a cake and the baker shakes his head and sends him across the street. Does that mean he won't do it— or can't? I'm not giving this video a pass.
But if it's accurate and the guy's being sent away for the reason he claims, then yeah, it's a problem. I guess if they describe themselves as "a Muslim bakery" and not "a Middle Eastern bakery" then they get a pass, just like the Jewish deli. Certain expectations can be assumed from the labeling. Maybe "Christian Bakeries" will become a thing, like Christian bookstores. Ooh, I should go into a Christian bookstore and order 50 Shades of Grey, see what happens. They probably have a cleaned-up version called 1 Shade of White

Going into a Muslim bakery asking for a gay wedding cake is not much different from going into an obviously Christian pizzeria and asking them if they would cater a gay wedding.
Also obvious put-on. If he'd been more convincing/actually been gay (*cough*) he might have gotten different responses.
But even if it were all true, it only illustrates the problem in general (as he admits in your link, he allows that he'd have been turned down by other (non-Muslim) bakeries with even more frequency).
Kurt's point, that this effort to highlight how Christians are discriminating against LGBT but nothing's said about Muslim (bakeries), well of course. Christians are the vast majority of Americans who claim a religion, so what would be the point of winning the battle against a group that's less than 1% of the population?
Get any increased measure of respect across those 4 big chunks of the pie... any increase at all... it will be better than winning over all of the Muslims in America.
